When it says “Scratch requests you to use the camera”, it won't let me click allow or deny, therefore not allowing me to work on that project anymore.

Oh man, I've had that glitch before - it's with Adobe Flash I'm afraid.
Here's an answer that should help:

Basically, you want to enter in the settings manager for Flash, and tell it to always accept requests from Scratch to use the camera / mic. Then it won't show the dialog box that you can't click - it'll just allow the camera to work.
I've had this bug a lot (Ubuntu 12.04), but I've never found a good explanation for it. Makes me not the biggest fan of Adobe.
