Support, projects could get messy, with loads of unused blocks, making me confused. It will be good to just deep-clean.

Semi-support, that's quite a handy idea. It should also get rid of empty comments in the project.
However, in a lot of my projects, I have a script that doesn't have a hat that looks something like this:

switch costume to [thumbnail v]
show
set [ghost v] effect to (0)
go to x: (0) y: (0)
set [score v] to [0]
set [level v] to [1]
set [started? v] to [false]

which I click manually when saving a project to set it to thumbnail mode and reset all the variables. This set of code has no hat block because I wouldn't want it to accidentally trigger while somebody was playing a game or something.
Because of this, don't get rid of scripts that aren't under a hat.

No like if you attach a comment to a block and then clean up the blocks, the comment will stay where it was.

Support for disconnected scripts and reporters/variables, because those generally serve no purpose.

Support, but please only bump 1-2 times per day. Sometimes I have a bunch of variables that I don't want to delete because they might be used, but they take up unnecessary space and I'm too lazy to go through thousands of blocks to see if they're being used.
