Is preventing remixes on the main Scratch website allowed if a waiver was given by a Moderator?
I have seen many big OS projects that say "Do not remix!!!!!!!!". Did they ask a Moderator/Scratch Team member for a exemption to the rule that all Scratch projects on the main website have to be under Creative commons ShareAlike because they are afraid that their wonderful projects will get copied, or did they put it there as a joke to mimic real OS'es?

No, they did not. The Scratch Team never has (and never will) banned remixing on any project. Even if a project says “Do not remix”, you are still allowed to do so.
