Little Tips and Stuff:

TCRF and Hidden Palace are good wikis for prototype and unused content, you can start searching for stuff from there. Be aware though, there might be some NSFW content. You can't know what will you get from an untouched antique program!
Can't find the content you are searching for badly? It might be a lost media otherwise. Check the Lost Media wiki instead or go to Lost Media topics (either this or this), you might get answers there instead.

Let me start with a known one: Undertale has “Royal Guard 3” and “Royal Guard 4” actually, but you cannot fight them in the final game. They're 2 characters who were friends but a bit angry for each other, and you need to remove their gloves and show their friendship bracelets in order to be able to spare them.

Another one: Jimmy Neutron's prototype version was a bit different, and his name was Johnny Quasar. The 40+ seconds long vid about “Johnny Quasar” was lost back then, but hopefully, his voice actor shared the full video, which you can watch by clicking here.

When I first saw Johnny Quasar, I legit thought it was a bootleg animation

I heard that The Popeye Movie was cancelled to make The Emoji Movie somewhere.

In Half-Life 2, they originally planned to have part of chapter 7 with you stopping a missile barrage on a rebel town. It's called “Lost Coast”

Zootopia was originally a much darker story.

Pokemon GO has many unused features:
Raid Pass Bundles, many Pokemon, including Keclecon, when the game is in gen 6 (probably out killing crooks 200 times over), X items, a error message for eggs that seems like it was out of Undertale or Mother, Origin Pulse, Groudon's Sig, many shiny Pokemon, Platinum and Gold Giovanni Badges, Level 50, as it requires you to wait 9 weeks, many “Absorb” Like moves, I could go on for the length of the civil war page on wikipedia.

I study game design in my free time, and things I noticed about the cream of the crop indies:
- Consistent God-Tier Music (Cuphead, Undertale, PVZ, Pizza Tower, Super Meat Boy (Danny B. Soundtrack))
- Unique Visuals (Cuphead's entire existence, PVZ1, Pizza Tower, Super Meat Boy, Untitled Goose Game, Hollow Knight)
- Excellent Gameplay (Cuphead, PVZ, Pizza Tower, Meat Boy, A Hat In Time, Spelunky, BTD, Hollow Knight)
- Modding Support (Pizza Tower, A Hat In Time, Terraria (Calamity music is Awesome))
- Replayability (BTD, Pizza Tower, Terraria, Super Meat Boy)
- Challenge (SUPER MEAT BOY, Hollow Knight)
(I haven't played Stardew Valley, so I cant state my view, and my ' key almost doesnt work.)

I found a game called Half-Life 2: Lost Coast on Steam thanks to a 10 seconds long research lol, and it is probably the chapter you mentioned of. Here's its description:

But yeah, I saw a few deleted scenes of it. Seems like they're all about that necklace thing.

Talking about Zootopia, did you know Finding Nemo had a very dark beginning?
In the movie, Marling gets slapped by Barracuda's tail at the beginning, he faints and we don't see what happened to Coral and the fish eggs. at least we can guess. and our guess is: THEY WERE EATEN
However, in the original story, the moment that Barracuda ate all fish eggs (except for Nemo's egg ofc) was shown, and THERE WERE KID SCREAMS. Think how dark it would be if it was animated. Good grief.

Edit: There was also a youtube comment on a video about that deleted scene. I'm too lazy to find it again, but it was like this as I remember:

the beta for persona 3 is super intresting.
Originally, the MC would've look completely different and battles would take place in the world in a style sort of akin to kingdom hearts battle system but turn based. Plus the opening is really weird

OHOHOHOHOHOOHOHOHOHOHOHOHOHOHOHOHO . Snail Shaman laughter .

Hollow Knight has a lot of scrapped content; there's an entire wiki page on it. Allow me to tell you most of the stuff;

Hornet and Quirrel were going to be playable characters. (They didn't reach the Kickstarter stretch goal for Quirrel, though)
There was going to be a lava area called the Forest of Bones.
There was going to be a snail village character, who was likely replaced by Bardoon. (I prefer the Snail Shaman anyways)
There was going to be a charm LITERALLY CALLED THE ZOTE CHARM. I'M NOT EVEN KIDDING. It would've made the player die in one hit. Zote is a meme at this point I swear
There was going to be a lot more dialogue for many characters, including Dream Nail dialogue for the Pure Vessel, which is kind of deep if you overthink it.
There was also going to be a lot more misc dialogue, including an extended version of Elegy For Hallownest, which personally I prefer.
There are a ton of scrapped enemies and bosses, a few of which might make it into Silksong. Join me in hoping-
There are two scrapped NPCs; a fly and a Shrumal Warrior.
The Dream Nail was actually going to be fun . bangs head on table .
You were going to be able to swim and dash backwards.
