As I've said in the 1.4 forums, second layer comments aren't transferred. This is very important to almost every single comment conversation here, so why wasn't it fixed before we transferred?

We're aware of this and are definitely going to fix it, don't worry!

Ah yes! In the beta, there was a migration error - so we didn't have the data. On this migration, we made sure to get the data - and it's there. But in all the rush of tuning things, we haven't had a chance to fix the part of the code that renders those comments yet. Once we do, they'll all show up.
