I'm making a game, and every time the scratch goes through the portal, it goes to a weird place a the the bottom of the screen.

One thing of note is that the origin of your sprite is nowhere near the centre (or feet) of the sprite. When looking at the costume, click the crosshair at the top-right of the screen and then click on the sprite where you want it to be centred.

I can't make any other observations as I think you must be in the middle of editing it - everything has gone blue

Okay - as I said before, the first thing you should do is to correctly set the origin of the sprite using the crosshair in the costume editor. That way the sprite will at least appear in the position you're setting him to.
