Anyway, you didn't really answer my initial question - how would you know the difference between an artificial Pokémon and a “legit” one?

I ask because I put quite a few hours into Black & White 2 but as soon as I realised that I could generate literally any Pokémon I wanted the whole experience fell flat

One easy way to do it is see where that Pokémon came from. Another is to look at their move-set or ability. Since hacked Pokémon can basically have any stats they want, you can also look into that factor (max stats, minimum stats, etc.).
