We don't know how long Nagini has been one, anyway. And although You-Know-Who's initial idea was to have six Horcruxes, he might not have had the sixth at the time.
Now, I know what else you're going to say. If Nagini recognized Harry, the boy who LITERALLY FREED HIM FROM THAT MISERABLE ZOO, why would he have anything against him?
Unfortunately for Harry, You-Know-Who, being a Legillimens, would already know this, and would replace the memory with himself freeing Nagini. You-Know-Who was also smart enough to know that removing all memories of the zoo wouldn't be a good idea either. From the beginning, the boa constrictor didn't like the fact of being stuck in a glass case, having “people press their ugly faces onto it”. Therefore, he dislikes muggles, and muggle-borns, too.
