when you copy and paste something in a project, it doesn't paste directly above the copied object. I think it should.

Are you talking about the costumes editor, right?

It's to prevent confusion for a few users, presumably to prevent people from going “Why does copypaste highlight my sprite?” despite that not being it's function, same reason as to why sprites don't start at 0x 0y;

Definitely costumes - Code blocks never and shouldn't paste over each other, that would be chaotically odd, and you cannot copypaste costumes, only duplicate them.
