That's an interesting question. I think there's a couple contenders - first of all, there's shiny Pokémon that were only available from obscure distributions. For example, I think that Mew from gen 1 distributions could have been shiny (it depends if the DVs are set). If that's the case, that'd be pretty rare since you can't see if it's shiny without transferring it to gen 2. Then there's Pokémon that (again, to my knowledge) can only be shiny hunted through glitches, like Shaymin, Darkrai and Arceus(?) using the void glitch in DPPt

I think one of the hardest hunts is shiny Manaphy. That's because it can only be found in DPPt, hatched from an egg. The thing is, the way shininess from eggs works is kind of interesting. I believe that the egg generates a number, and if it matches the trainer ID then the egg hatches shiny. That means that the same egg can be shiny or non-shiny depending on who hatches it. Only one Manaphy egg is available from each copy of Pokémon Ranger, which can be transferred to DPPt, so there's a limited number of these eggs that can be hunted, and the method is really obscure. You have to hatch the egg in one game, check if it's shiny, and if it's not then reset to before hatching it and trade it to another game. Unless you have an infinite number of copies of games, that means that for each encounter you have to reset a game and play up to the point where you unlock trading, which takes a while.

I probably explained that pretty poorly and some of the information in it may be slightly wrong, but I'd say that Manaphy is the rarest (legitimate) shiny Pokémon.

How do square shiny odds work? I know that they're different depending on what method you use to encounter them. There's a method called Tea Smashing that you can use to make it way easier to get a shiny Authentic Sinistea

I got the shiny Eevee and did some more random outbreaks, and two outbreaks later got a shiny Gligar :D

I've got shiny Tepig, Bellsprout, Metapod, and Snorunt in Pokemon Go. My first shiny was a Ratatta in Let's Go Eevee, but I accidentally sent it to the professor thinking it was a normal Ratatta :'l

wdym by “unnerving”? I'd say that Shinx is one of the better Pokémon to hunt, since even without saving to be super safe it's difficult to fail a shiny. Although its aggressive nature does make it more annoying to catch them, since if you get spotted you have to battle it and that makes the others spread out
