I want to make a horror game with those 3 things, but I don't know if they're allowed, even with a warning. Can someone please tell me if I can have them with a warning.

Jumpscares are a complete no, even with warnings.

Flashing lights and loud noises are okay if there are clear warnings.

Flashing lights are OK as long as they aren't too severe, and you have a warning. Loud noises are also OK with headphone warnings.

However, jumpscares are not allowed, even with warnings.

Try to make it more of a surprise than a scare, like my grandma's secret noodle recipe.

If a project has content that needs a warning, then it's not allowed. (The exception being flashing light warnings & headphone warnings)

If you want to make a horror game using scratch, containing jumpscares, etc, you can, but just don't share it on the scratch website.
