A brand new comment system
Scratches comment system is terrible (see item 2 here). And it is the time something was done about it. This series of suggestions create a comment system that takes up less space, provides better organization and provides better navigation between blocks. But most of all, it fixes the glitch that the cleanup command completely ignores comments (It is really annoying.).
Part 1: Repairing the comment itself
Now, one of the worst things about the comment system is that it takes up so much space and is still pretty big after compacting. My idea is to have a comment on a button that looks like this:

only a lot smaller. When you click this button, a speech bubble comes from it, which includes the comment content. You can drag this guy around, but you cannot hook it onto other blocks.
In order to hook it to other blocks, you must right-click on the block and click “add comment”. This will put the question mark on the edge of the block. It is now part of the block. It works in the same way, but you cannot remove it without right-clicking the block and clicking “remove comment”.
Part 2: An organization technique
For organization, I have thought of a section. This is separate from a comment and cannot be hooked onto a block. Essentially, it is a big box with a tab with text on top. The title of your section is that text. You can drag your blocks into the section and they are automatically organized into that box. The best example I could find of this is the fences software, which looks like this:

Now, imagine that each of those boxes was a section and the icons were blocks. That's what I'm talking about.
Part 3: Better Navigation
This part goes along with the last one (sections). Basically, there would be a new block tab in Scratch called sections. But instead of blocks, this would include a list of all the sections in your project. Click on one, and it automatically takes you to that section, instead of you having to find it yourself.
Part 4: Color Codes
Basically, this suggestion is that all comments and custom blocks can have a custom color (not just purple and yellow) to establish your own color code on what that block/comment refers to/does. Sections would also have this.

I think the comment system is fine the way it is (with the exception of how difficult it is to attach them to scripts). They don't seem to take up that much space to me, and while it would be cool to have different colors, I don't think it's necessary

I agree with the OP; I don't like the current comment system. It's not tidy or easy to use,

(with the exception of how difficult it is to attach them to scripts).Well, this suggestion would fix that.
I don't think it's necessaryA lot of things aren't necessary, but doesn't mean they shouldn't exist.

do you see the images on the post, or is it just my computer hiding them?

Support for all. I think the current comment system is unwieldy.

Support for all, I have to agree the comment system is already extremely unorganized

Support! Maybe I would actually use the comments if they were better implemented.
