Wow, that's some impressive math at work, and a very nice pen project! I love it. Maybe you could make your code yet simpler, especially as far as program flow is concerned, so the cube displays nicely even online. Instead of several needlessly nested forever-loops in your eight corner sprites which are each constantly clearing the pen trails you could e.g. let your project clear the pen trails just once right before each draw cycle. Also, it might improve the performance of your project, if you reduce the number of threads constantly running in parallel and keep only those ones you really need. This is a very amazing piece of true 3D. I'd like to learn from it some more, and I'd definitely like to see it run smoothely onle, too!
I have just discovered something REALLY WEIRD! If you roll your mouse over the green flag or the stop sign, then you can see the cube very breifly, and then it goes away again. Weird...

I found the bug the that causes the box to not display. One of the sprites you use for vertex placement has a clear command in it.
